When you are drowned at the end by all the various incarnations of Elizabeth, that is the Booker from the future who gave up his daughter to Comstock, so how would his death cause the cycle to close? Wouldn't the Luteces need to take the Booker from right after Wounded Knee to do that mission to Infinite and then drown him so that it is then finally over? Even then, I don't think that's right, because as we saw in the lighthouse "room" there are infinite "worlds" hence, ther should still be a variation of Comstock and the Booker that gave up Anna (Elizabeth) still out there right)? This is all stil very confusing (even weeks after finishing it)

The ending is still over my head with certain parts. I've beaten it 3 times now and the only thing I can think of is this. There is no Booker after Wounded Knee. Once he is drowned before becoming Comstock that is it, the circle is closed. There is no Comstock in any dimension. If you watch after the credits Booker "awakes" in his office to hear a baby cry which he acknowledges as Anna (Elizabeth) and thus they can finally be together. That's just how I intepret it though, I am probably way off.
