Anytime in a RPG/RPS type game you are about to do something big (like blowing up an entire town), or complete a main quest, etc, it is a REALLY good idea to same your game, NOT save over on one save, a new save file, I think by the time I finished FO3 the first time I had 30+ major saves?
Maybe this will help others in the future, but you are toast, you gotta play again if you dont have a save...

Hey, I'm about 40 plus hrs into fall out right now, and i've been looking at now trying to get all the trophies ( and platinum) as i play thro the game. But, i noticed as i try to get the bobble head trophie that one of the bobble heads i needed was in megaton which i blew the crap out of a long time ago. Now, my question is, am i screwed now?, do i have to replay the game just to get all the bobble heads or can i collect all the bobble heads over different saves and still get the trophy , if that makes sense??.. i'm guessing i need to play a new game?? or maybe has anyone found that bobble head in the megaton ruins??.. Any help is apprectiated thanks!!
Just replay the game but do it differently (good v evil, boy v girl, etc) and go for the trophies that you missed on the first go round. While the main quests are the same the interactions with the other characters are sufficiently different to keep your interest.

I had the same problem. I blew up Megaton before finding that bobblehead. This type of design stuff really turns me off when developers do that. Now that I've played forever completing the game and getting just about all of the trophies I find I cannot obtain this trophy unless I play through the entire game all over again. I've sold the game because of it. I can't be bothered to play 30-40 more hours again just for a trophy.
i felt the same way in oblivion when i turned into a vampire and couldnt reverse it. i didnt sell it, but i didnt feel like starting over either and havent played it since. i read i could of bought another version or something that would let me reverse the effects but i didnt bother with it.

That's not really the designer's fault. If in real life, you decide to blow up an entire city, I'm pretty sure a bobblehead doll won't just magically be there for you unharmed. If you chose to blow up Megaton without exploring it first, it's kinda your fault and not the designer's fault.
