After much consideration, I think perhaps the actual firmware is at fault.
The very first time I had this shutting down problem was with the Dead Space 3 Demo on 01.23.13, at that time my system was updated to 4.31.
The exact same problem happend again & again with the complete Dead Space 3 Version (however, already in the game menu).
Then I played Metal Gear Rising for weeks and not even once encounted a problem or error (the system was still 4.31).
Now my system is on 4.41 and I have the same problem with The Last of Us as in Dead Space 3.
The new downloaded Tekken Revolution has the same error while I play as well.
So I got older games from my Collection and played for hours and now comes the interesting part the shutting down issue happens in Uncharted 3 while I play, consider that I could play Uncharted 3 without an error for almost 2 years with older firmwares (the oldest firmware I played UC 3 was 4.25).
As already posted, I played then the Ratchet & Clank Trilogy, Metal Gear Rising etc. for hours and nothing happens there.
So I come to the conclusion that maybe the newer firmware has changed something on my/the PS3 system.
I have this same problem. Fatty Ps3 80 gig.
I can say this is not an overheating issue, like a bunch believe here. I do not know what the cause could be but no way it is that.
Really annoying as this is game breaking.
Has naughty dog said anything yet?

This is a very interesting suggestion. I havent played UC3 for a while and definitely last played before the last update. Will pop the disc in and see if it runs all right on my fatty on the current firmware.
UPDATE: Right. A bit of a disappointment there. UC3 still runs on my console like a baby. I forgot actually how beautiful it is! Been playing around an hour or so straight after watching a bluray and ps3 did not even start to get into a noisy mode. Ive checked my saves as well last dated May 2012, add multiplayer after that so its been a year. Not sure how many updates were released over a year but they dont seem to affect me. i was hoping we can blame it on the firmware
I just got off the phone with Jonathan from my local GameStop. I know this is hearsay for y'all, but, retailers (this gamestop, at least) have received an email notification from Naughty Dog in re the game crash issue. Apparently these crashes some of us are experiencing are somehow related to the same autosave issue. We are informed to stay on the lookout for a 1.02 update, which, supposedly, is coming as soon as possible.
I really don't think my unit is an issue (everything else works perfectly) so I would tend to think the best/only option is to wait for another patch and see if that fixes things. If it doesn't, then, well, looks like I won't be playing this/buying Naughty Dog's games until I have a shiny new PS4...
This game is really unplayable for me. I have both the Ellie and Joel Editions. Tried both of of their discs and it's all the same. The Ps3 just shuts down blinking 3 red lights. **NO SPOILERS HERE** I am at the part where Tess is pointing at a dead firefly guy inside a dark building. The problem occurred 4 times now. Seriously I have been waiting for this game a long time and excited to play it as well. Not anymore however as this problem ruined the fun for me.
I have the 60gb model of the ps3 btw. It's well taken care of and almost free of dust so overheating is not an issue. A big fan is also pointed at it. Other games such as Uncharted works perfectly with no problems whatsoever.
