You can beat the game without Clank mainly with the use of the FPM Wall-climber glitch. When you come to a part in the game were you are to meet up with him, skip it. You won't have the ability to use your Thruster-Pack, Heli-Pack, Hydro-Pack, or anything having to do with Clank, though, because he isn't going to be on your back for the entire game. All of the cutscenes will have Clank in them because it was not originally intended for the player to do something like that.

On Planet Endako, you can completely skip the mission to rescue Clank. There are two main paths that you can go along, and the one involving Clank doesn't even need to be traveled --- that path doesn't have anything of importance that you need to get in order to continue further in the game.
