That's strange. This definitely sounds like one of the bugs you hear may have been possibly affecting players' games. Whether it'll be squashed by the developer at this point it's hard to say. If you want you could try visiting an old save (if you have one) or restarting the game from the beginning and upgrading all of your weapons before heading off into the abyss.
