One idea would be to eliminate the extra save files and see if that helps matters. Another method would be to see if playing through the game twice makes a difference. Beat it once? See if the final trophy pops and then revisit all the stages for cleanup.
A patch concerning this matter might be the best thing though. Of course that would all depend on if Idol Minds is knowledgeable about any of the game's issues and working to fix them up.

I'm already currently in challenge mode. Not sure if beating it a second time will do anything, but I'll try deleting the other saves.
Considering it's been a couple of months now with no patch, Idol Minds probably has no intention of ever releasing a patch, or such a patch is just stuck in Quality Assurance Testing hell. Here's hoping, though.

Well, at least one thing to keep in mind is that not all skill points are singled out for trophies. There are some trophies unlocked right away after a skill point is reached. Others meanwhile are separated from the group as a handful of them are just part of the whole lot. Eventually you should be able to unlock all 30 skill points. Those ones such as the one that sees you swinging without touching the ground is not intended for a trophy by itself. Others like defeating the queen with only a hammer are based around a trophy.
If the ones that you know should get a trophy are not working out, then that's when you know there's a problem. Just keep in mind that not all skill points are tied to a specific trophy.

Just here to provide an update on my situation. Since my last post, I've been able to get the Up Your Arsenal and Going Commando platinums. I never experienced any similiar problems with those games regarding trophies. I returned to the first game with a new copy I borrowed from the library and repeated the steps mentioned above. Still no luck.... I then created a whole new user in the XMB and started fresh from there. Still nothing. I just recently purchased the game for a third time on PSN (can't go wrong for $3.75) and I might try that version of the game. But at this point, I'm convinced that it must be a problem with my PS3, and that I'll have to earn the trophies on a different console.
I may end up asking to have this moved to a different board for suggestions.
