This doesn't apply specifically to The Last of Us... but I have noticed this:

 

In at least 4 story-games I have heard of or played, they have quite "closely" named female (main) characters.

Just look at this:

 

The Last of Us: Ellie

BioShock Infinite: Elizabeth

BioShock 2: Eleanor

Dishonored: Emily

 

Are the developers afraid to use something else to start the name than the letter 'E'?

Well, just started my survivor+ and already something new. I didnt bother to go into Joel's room. Went down the stairs and you hear the explosion. Sarah says," What was that?"

 I don't know if it was mentioned but right by checkpoint 5 in Boston is a sign from Pittsburgh.
