inFamous is pretty solid, and I heard Prototype felt a little unpolished or unfinished. Of course I'm a bit biased as I'm knee deep in the game right now. But, head to YouTube and check out both IGN reviews and they pretty much nail it on the head.
I have not played Prototype, and never will, but Infamous itself felt very rushed and unpolished to me. Great presentation, but terribly bad cheap enemy AI, repetitive missions, bland boss fights, escort missions, (always a bad idea, and always executed poorly in most every videogame that has ever had them) bugs, glitches, bland repetitive enemies, (this is a game about dudes who stand on rooftops and shoot you, basically) and fundamentally poor game design make it obvious to me that Infamous could have benefited from another full year of development time, and a complete rebuilding from the ground up of enemy AI and a retooling of difficulty as a whole. The fact that this game got so much critical acclaim only highlights for me why I no longer put any value whatsoever into reviews.

It is one of my favorite games thus far, but I due agree it was not w/o it's share of problems. Some of the side missions like the Dark Water ones where pretty pointless and some minor glitches (can't stand on the hugh lifts in the Neon District), but the game is pretty unique, extremely fun to play and a bad ass story. The AI was cheap, but the fact you can regenerate health almost everywhere and you start off almost exactly where die helpith the frustration.
The game did have some unfinished potential (God of War is the perfect example of meticulous testing) but it's still one of the games out there...for the PS3 only at that.
